Once you enter income transactions in QuickBooks Online (QBO), they will affect your bank or account register. If it is not part of the business transaction, then you'll want not to record them in your Online account.
Cases like this, it would be best to consult your accountant. They'll help you on how to handle the 1099 income transactions without affecting it in QBO.

If you are being paid as a contractor and getting a 1099, then that is business income.
It might be for a different business you have. ie your normal business is selling widgets, but you contract out as a web site designer. That is two businesses, and you would complete and file two schedule C's if you are taxed as a sole proprietor
