Let's use the example of Co. A loaning money to Co. B:
In Co. A, create an asset account called 'Due from Co. B' and assign the transfer/payment to that account.
In Co. B, create a liability account called 'Due to Co. A' and assign that account to the deposit.
When Co. B repays Co. A, in Co. B assign the transfer/payment made to the 'Due to Co. A' liability account.
When Co. A receives the payment from Co. B, assign the 'Due from Co. B' asset account to the deposit.
Repeat as needed.
