Join nowOur accountant recently migrated both of our company files from her Desktop version to QBO. She said everything transferred successfully. However, since then, we've realized that the way she was handling our accounts is different from the way we'd like them handled. She will continue using her Desktop version until the end of the year to make things easier for tax season. But that will mean she will need to re-migrate the files again after she's done at the beginning of January. I will be making changes to the chart of accounts in QBO to set it up to the way I will be entering all data for A/R and A/P. I planned on using QBO as a learning tool for me until January. Will any changes I make to the chart of accounts stay after she migrates in January? Or will it erase it completely? Also, will I need to completely purge our QBO files for her to redo the migration?

You can remigrate from QuickBooks Desktop to QuickBooks Online (QBO) within 60 days from the time you create your QBO account. Since the remigration will happen in January, you'll no longer be able to transfer on the same QBO file. However, if you remigrate during the 60 days, any changes you made to the chart of accounts and all of its data will be overridden. Once done, you need to purge the data.
If you can't remigrate in January, I recommend creating a new QuickBooks Online company to start over again with migration.
After you migrate, you may notice differences in how your books appear. You can read this article to learn the feature differences: Learn how features and data move from QuickBooks Desktop to QuickBooks Online.

I would recommend to start from scratch on QBO. If you are using a subscription license of QB Desktop, you can use the trial version to access your historical data for good.
