In QuickBooks, when you generate a 1099, you can select all the affected accounts that were used on the transaction for 1099 vendors.
Also, If you paid your contractors with a credit card, debit card, gift card, or via PayPal, or a third party system they will not be reported on the form for the 1099 calculation.
You just need to ensure you map the 1099 form correctly.

So, you're saying the OP can choose income accounts? Sounds good, then! Problem solved!
I wonder why the OP wrote that they can't choose income accounts?
How do I include contra revenue accounts in my 1099 forms? The payments for many of our vendors are in contra revenue accounts. This is standard in our industry. I was able to do this on the desktop version, but not the online version. Can you please help?
No you can select income accounts. Iwhen you go to select them they are not listed.
It won't let you choose income accounts. Please someone fix this
Lasr year I had to temporarily rebook each invoice to a non income account to run the 1099s ....this is a stupid thing preventing us from picking income accounts.
@TheressYou're dealing with QuickBooks Online. It will try to save you from yourself even if it kills you in the process.

News flash: Intuit has a really great product that appears to understand that accounting standards often dictate payments made to 1099 recipients don't always use expense accounts. It's really not that difficult of a concept. That product is called QuickBooks Desktop. And yet, with Intuit Online being what it is (basically junk) you have elected to ignore both QuickBooks Desktop example of how it should work and real-world accounting needs, and just randomly built something else - the experience you state Intuit doesn't want customers to experience, but which Intuit actually does want - because that is what they built.

Quickbooks - you have an easily fixable issue that is causing many, many customers to be frustrated. Would it hurt you to give us the option of an income account? You did it with your Desktop version and you survived! Why are you refusing to do so? How hard can it be?
I agree that the online version is such crap compared to the desktop version. I'm now temporarily rebooking everything to get these darn 1099s to print correctly. Such a waste of my time. #angryCFO
