Thanks for reaching out to the Community. I'll be happy to explain how to mark an invoice as paid.
To do this:
1) Click on the Plus icon, and then select Receive Payment.
2) Choose your customer.
3) Select Check as the Payment method.
4) Check the invoices you want to mark as paid.
5) Once done, click Save and close.
