Would there be a reason that certain rows would not update when loading a file. I have about 1000 rows of data and all update besides the same 10. I don't see anything different on the records that won't update.

You may need to fix some data issues within your company file, or you've reached the IIF file list limits.
First, you'll want to make sure that the QuickBooks Desktop is updated to the latest release. This resolves minimal issues in using the software since you have the latest fixes and patches.
Once done, make sure to review the information from these articles. Each of them provides details about the maximum entries you can have (depending of what QuickBooks version you're using).
If everything looks fine for you, other rows would normally update too. Please try the Verify and Rebuild Data tool in QuickBooks Desktop when you open the company file. This will fix any data-related issues.
Also, you'll want to review the IIF files overview: IIF Overview: import kit, sample files, and headers.
