Let me help you remove a bin location that's no longer in use.
When you move inventory from one bin location to another, you can delete the old bin location from the inventory sites using the steps I'll list below.
If you're prompted with a window saying you can't delete the bin, this means that it's currently in use. In this case, you can select the Make Bin Location Inactive option. Deactivating an inventory site or bin location doesn’t unlink them to the transactions. This way, you can still see all of your transactions when pulling up a report.

I do not want to delete the bin totally because I have other inventory there. I want to delete it from an item record so that it does not show up under that item bin locations. At this point it cannot be removed from an item record thus you end up with an item having many bin locations.

Did you ever find a way around this? I'm still trying to get some part numbers out of certain bins, so it stops showing under my inventory site?
Hi there, @Johnadoumis.
Currently, removing part numbers out of certain bins is unavailable in QuickBooks Desktop (QBDT). I know how beneficial this feature is on your end to have a clearer inventory site.
The only option is to Transfer the Inventory feature to move it from one bin to another, as stated by my colleague above.
If you wish to have this in the next product update, you can also submit direct feedback to our Product Development Team. They are the people whose role is to improve the product features in line with the needs of our customers.
