In QuickBooks Online, you can delete any transactions attached to a sales entry without removing the invoice itself.
Based on our example, a payment is recorded to mark the invoices as paid. To delete the transaction, refer to these steps:

RE: I'm confused about how to unlink something from an invoice without deleting it altogether.
There is no need to delete any transactions in order to break the links.
To break the links, edit the invoice and change the customer name to a different name (perhaps a fake customer set up just for this purpose) and save the invoice. Then edit it again and change the name back to the original customer and then save it again.
