We are importing payments via IIF and based on our tests it appears payments imported via IIF are automatically applied. We disabled auto apply in the company preferences, but the imported payments are still getting auto applied. Could it be a header that we are missing in our IIF file?

No, there's no header to control payments being applied. They're actually not supposed to apply, but Intuit broke that an about 100 other things when they re-implemented IIF import back in 2018 - something no one asked for - and then basically dropped it and never fixed most of the issues, which remain in the product today.
If you import using the alternate/better method, then the payments won't be applied. See BRC QuickBooks 2019+ IIF Import Changes and Recommendations

Confirmed, thank you for responding to my post. We tested using the "Import without review" option and the payment did not get applied. Best wishes
