Currently, the ability to link your expense transactions to your expense while performing the reconciliation is not available. You can generate and customize the Transaction Detail by Account report. This way, you can view and link your transactions to your Projects. I can guide you on how to do it.
You can follow the same steps to all of your project-related expenses. Now, you can start reconciling your account. I'm adding these articles as additional references in managing your Project-related transactions:

It appears maybe you work for Quickbooks so here's a bug that I hope you can report.
If I look for my "project" in the banking transactions, it will not find "projects", just customers and sub-customers. If I add the transaction on the banking screen then go find it in the expense section, I can edit the transaction and ADD the "project" on that screen.
I don't see a reason why it should work on one page and not the other, right?
