QuickBooks Online is dependent on the data that the bill payment processor transmits. The system will post the transactions the same way the bill service provider created them.
To get this sorted out, I'd suggest getting in touch with the Melio Support Team so they can investigate why your bill payments are being doubled in QuickBooks.
For now, you can exclude the duplicate transactions in QuickBooks, here's how:

If you are using the Billpay Online feature, consider opening a separate Melio account for free to integrate with your QBO. Upload some new bills and pay them thru your newly Melio account to isolate the issue.

As an additional option, utilize the trial version of a backup restore app before connecting your QBO account to the newly Melio account.
