I understand the importance of being able to set an invoice payment method in QuickBooks, @eohare4107.
I've tried importing invoices to QuickBooks and got the same result as yours. In the meantime, you can visit Intuit Marketplace and look for a third-party application that would let you set a payment method for imported invoices. Or you can visit the App menu on your QBO account.
