I've come with a solution that can help mark your overdue invoices as paid without creating a deposit in your bank register.
You can record a receive payment to the overdue invoice and make sure you select the Undeposited Funds in the Deposit to drop-down. This way, you can mark the invoice as paid and won't create a deposit directly to your bank. To do so, please follow the steps below:

Once your customers were able to pay their invoices, you can now deposit the payment into your bank account.

Your Undeposited Funds account may have been marked as inactive. Let's check if that's the case.
