How do i setup quickbooks to do bookkeeping for 3 separate (customer) companies with 5 bank accounts between? I have entered them as customers already under my account.

One QBO account is for one company file. Consider using QB Desktop Pro Plus or Premier Plus to manage multi company files with a single license.
