Just to clarify, are you using QuickBooks Payments to accept payments online to your customers? If so, it's possible that you link your account to QuickBooks Payments. To verify, you can log in to your QuickBooks Payments account.
However, if you're not using QuickBooks Payments, you'll want to ask your customer where they send the payment.

To start, QuickBooks depends on the following factors in receiving your customers' online payments:
QuickBooks typically deposit your funds within five business days after your first payment. After you've established your merchant account, your payments will be deposited within two business days.
Since your payment isn't yet showing in your account, we may need to further check the details of the said transaction. With this, I'd recommend looking for an email from us that includes instructions on the information we need to speed up the review.
