Hello there. I'm glad to provide some information about your SKU concern in QuickBooks Online (QBO).
You can reach out to Zappier support to check if they have an integration set up for the SKU values to passed in the invoices. Also know that, questions about integrating the app into your Online account should be directed to the app's third-party provider. This way, they can check if there's an ongoing issue with it. The contact information for third-party apps is within their corresponding page.
If you want to add a column for the SKU for the invoices in QBO, you can customize the invoice. I'll show you how.
You can refer to this article for more details with personalizing forms in QBO: Customize invoices, estimates, and sales receipts in QuickBooks Online.
In case your customer makes a payment on the invoice, you need to record the payment in QuickBooks.
Please don't hesitate to post a reply if you need anything else or if you want to learn more about managing customers and invoices in QuickBooks. I'll be around. Take care!
