Yes, using projects can affect payroll depending on what all you track within them: Create and manage projects.

Third Answer: 

Once you set up these contractors, you can track them for 1099s if you'd like.

Another option, you can also signup for a free Melio account to integrate with QBO and pay your 1099 contractors and consultants. As I know, you can use 1099-K if you pay them with credit card and meet the $600 threshold.
