We have 2 warehouses we need to track. We also want to open a website for e-commerce. Am I able to create another warehouse for just the ecommerce and be able to send PO and SO between my two warehouses? I also want to integrate all the accounting ascpects so do I have to actually link a ecommerce account?
Which QB Desktop Enterprise year version do you run?
Which edition? Silver, Gold, or Platinum?
I’m currently on trial to test the software capability. Whatever that is on the website.

I've come to help you create another warehouse for e-commerce so you'll be able to send a purchase order and sales order between the two warehouses.
QuickBooks Desktop Enterprise has a feature called "Advanced Inventory" that can help manage site operation. To create another warehouse for e-commerce, you can utilize the Bin location option. This allows you to add a new inventory site and use it to assign any sales, purchases, or manufactured goods. Let me guide you through the process.

On the other hand, you can link your e-commerce account if you want to integrate it with QuickBooks Desktop. To do so, go to the QuickBooks Desktop App Store and search for e-commerce. Then, click the View Profile and follow the steps to get the integration started.
You may want to learn more about setting up and using the Warehouse Manager in QuickBooks Desktop. It helps you efficiently receive items from purchase orders, or pick and pack items collected from a warehouse to complete sales orders.

now do I need a ecommerce account to integrate it with shopify? Can I integrate with enterprise?

As my colleague mentioned above, you can link your e-commerce account if you want to integrate it with QuickBooks Desktop. All you'll need to do is go to our QuickBooks Desktop app store and search for e-commerce. Then, sign in and follow the steps to start the integration process. If you don't have an account, you do have the option to create one.
However, if you prefer to use Shopify, you can integrate it as well. To do this, you'll just need to go to the QuickBooks Desktop app store, as I mentioned above, and search for Shopify instead of e-commerce. Sign in and follow the steps to begin the integration process.

I currently have 2 warehouses now that I want to keep track of inventory and being able to generate SO/Inv/PO from the different stock levels of the warehouse. I came from premier so we werent able to do that. I see that generating a SO/Inv/PO you can select where it's coming from so that's good.
I'm planning to start a e-commerce which in a way would be a another warehouse. Can enterprise do everything to the point I have another warehouse I can manage for e-commerce? Or do I need to set that e-commerce with Quickbook commerce? It would be ideal I can do all in enterprise and be able to track everything exactly how quickbook commerce can, but is it possible

QuickBooks Desktop Enterprise (QBES) integrates with some eCommerce platforms. Thus, you won't need a QuickBooks Commerce account to link it with online channels. QBES also offers warehouse inventory management features that track the movement and storage of products and materials. QB Commerce only supports QB Online. Do you need to manage multi warehouse and integrate it with Shopify? You can use QB Desktop Enterprise Silver + a 3rd party inventory management app. One app starts from $300/month for 2 users.
