I understand you're wanting to handle duplicate transactions on your Chart of Accounts, @mikashimoda. Let me share some knowledge and tips so you can quickly fix this.
The transactions that Shopify shares with us determine which transactions appear in your QuickBooks Online account.
If there's a matching transaction, you must select Match rather than Add to prevent any duplicate. See this module for more information: Categorize and match online bank transactions in QuickBooks Online.
If the issue persists, you may simply exclude the other transaction to prevent it from being added. I'll show you how:
- Open the Banking menu and select the tile of the account you're working with.
- Click on the For review tab.
- Choose the checkbox for each transaction you like to exclude.
- Once done, hit Exclude.
The behavior of the app could also be set to add deleted transactions to the Channel Clearing Account. I advise reaching out to Shopify support. They'll be able to confirm this by looking into the app's settings and provide you with the best solution to your problem.
