The invoice numbers that are synced from your Shopify sales will be based on how you configure the integration between Shopify and QBO. When you tick the When an Order is created in Shopify, create a Sale in QuickBooks Online workflow, you will be asked to:
Based on your statement, it seems that you've chosen to create a sales invoice. That said, you can review the syncing option of your invoice by clicking on the Default Products and Advanced Options. Then, select Automatic Invoice Numbers to allow you to disregard the Shopify order number completely and use the sequential numbering convention within your accounting system.
Otherwise, I recommend communicating with Shopify support. They can assist you with your setup and provide additional information or the necessary steps needed to proceed with the reconfiguration.

I have the same problem. I have been using Shopify and Quickbooks for more than 7 years and this issue started once Quickbooks updated their Invoice Layouts. This is a bug on quickbooks side; please fix this!
QBO won't do anything to correct this. They keep blaming Shopify, but QBO is the cause. The invoice numbers on QBO are getting overrode not Shopify. I'm very frustrated. There is nothing I can do on my end to correct this. It started when the changed the invoice layout. I'm so irritated.
It is irritating. I'm having the same problem. My only fix is to look at my invoice list, figure out what the last number was and then change the next invoice to that next number. Every invocie I create after that is appropriately numbered..UNTIL QB imports the next Shopify invoice then it's back to wrong again.
Same. I have been using QBO with Shopify for at least 5+ years. Now my invoicing is all over the place in QBO now. Each time I have spoken with someone from QBO about this, they point the finger to Shopify. It's been infuriating dealing with this.
