QuickBooks Online (QBO) and QuickBooks Desktop (QBDT) 2016 are two different products. As such, there can be some differences between the two platforms.
I can certainly understand how an ability to have multiple sites per customer in QBO could be useful and have submitted a suggestion about it as of today.
You can also submit your own feature requests while signed in.

You should stay with QB Desktop.
What @ZackE is trying to say without saying it is that QuickBooks Desktop is a far more feature-rich, sable, capable, and better-in-every-way product compare to QuickBooks Online.
