I know how convenient to have those transactions accurately imported into the program. This way, you don't have to manually enter the sales tax.
Commerce Sync controls how the data is sent and received by QuickBooks Online. To ensure that this will be taken care of, I'd recommend contacting their support. They'll be able to review your integration and advise you on handling the sales tax. You can get their contact information here: Square by Commerce Sync.

Yes, that is correct. With Automated Sales Tax in place, QBO only supports one tax code on a transaction.

Thanks for confirming this. Is it possible for me to switch off this feature and go to manual? I assume it would then accept the sales tax records from CommerceSync without rejecting them?
Afaik, you are not allowed to disable it. That's why I recommended exploring another connector to replace CS.
I appreciate you making the time to respond, but you seem to be missing the point. The data as it is in Square (with multiple sales tax rates) cannot be accepted by QBO. No other connector will be able to fix that problem. I can’t be the only business using Square, DoorDash and QBO together…
Most connector apps can only mark products as taxable or nontaxable based on any tax coming or not coming from the payment processor (e.g Square). The tax percentage itself is calculated by QuickBooks Online as we know it. However, you can utilize another connector app to record taxes into the tax field for correct tax reporting. The app will do the tax calculations. If you want the tax to be simply included in the sales total, you can disable that feature.
