You'll want to contact our Live Support team to learn more information regarding the issue and find ways to fix it. Meanwhile, you can send the invoices in smaller batches. 

Here's how you can connect with them:

1. Go to the Help icon in the top right-hand corner.
2. Select Search, then press the Contact Us button.
3. Enter your question in the box and hit Continue.
4. Choose the best way you'll want to reach out to us.

Once everything's fine, learn how to record invoice payments in QuickBooks Online. You can record the full or partial payment on an invoice, and QuickBooks will track any remaining balance for you.
