I would be curious if anyone else has a better way of dealing with this issue.

I had this problem as well and had to disconnect the cards from the bank feed, go into chart of accounts and create a parent account, then go into the two accounts individually and make them a subaccount of parent.  Then I reconnected the bank feed, merged each duplicate sub account, in the bank register I removed any duplicate transactions and removed the open balance equity created when I reconnected, did a bank reconciliation and than confirmed that when I applied a payment it went to the parent account (if a credit card with sub accounts)

You're unable to connect both parent and subaccount, valentma30. Allow me to discuss this further to keep you guided.

In QuickBooks Online Accountant, you'll want to determine how your transactions are pulled up before connecting to online banking. You can link the parent account if it downloads to one account. Otherwise, it's the subaccounts instead. Connecting both accounts will result in an error. This is why you're unable to add the credit card as a subaccount of the other. For more information, please refer to this article: About bank or credit card subaccount setup.

In your case, you can disconnect the account from which your transactions don't flow and only link the account where your institutions send your financial dealings. Here's how:

  1. Head to Transactions, then Bank transactions.
  2. Click on the tile for the bank or credit card account.
  3. Select the Pencil icon and Edit account info.
  4. Under Connected to, tick the Disconnect this account on save.
  5. Hit Save and Close.

On the other hand, ensure your income and expenses are categorized to keep track of them accordingly. If they already exist in your book, match them to avoid duplicates.

But one is the parent account and the other one is the sub account.

You're most welcome, valentma30. I appreciate you clarifying your concern, and I'm here to shed some light on handling parent and sub-accounts in QuickBooks Online (QBO).

Depending on how your bank sends the downloaded transactions, you can leave that one connected to online banking. Thus, you'll have to disconnect the other one using the steps shared by my peer (KimberlyS) above. Then, proceed to make one of the accounts a sub-account to the parent account.

Here's how:

  1. Go to Settings, then pick Chart of accounts.
  2. Locate the account you need to make a sub-account.
  3. In the Action column, select the View register dropdown. Then, click Edit.
  4. Place a checkmark in the Make this a subaccount, then choose the Parent account it should be under.

  5. Once done, tap Save.

On top of that, please make sure that both accounts have the same Account Type which is a credit card. You may check out this article for more details: Create subaccounts in your chart of accounts in QuickBooks Online.
