We had been going strong with our non-profit and quickbooks desktop but knew we would have to transition sooner are later. Jump to January and with a half price offer, we bit. We were promised the world - initially told everything would transition with data migration. We were told our assisted payroll would have an equivalent in online. We did the data migration and realized that payroll did not migrate over. Everything else seemed ok but now there is a huge discrepancy between the balance sheets, reports that were printed from last year so that we can give to our bank to get a loan for an upcoming renovation. All of this being said, we have not been unable to find 1 person in quickbooks who can help us. We get referred to data migration, then to desktop, then to online. Does anyone have any suggestions on where to start to get help? We have been paying for both desktop, payroll and online since January now. We are super busy so finding time to reach out to support when they are open has been tough. Earlier today my wife talked with migration who suggested deleting the online company, re-migrating. It took her quite a while to get the payroll information put in. Is there a way to re-migrate while keeping the payroll? The support person seemed to not understand this question. Any help would be appreciated. Local accountants are super busy with tax season but maybe that is the answer we need. Although money is super tight with the non-profit we certainly do not mind paying someone for their expertise. One of my biggest frustrations in this whole 2 month nightmare is that we were promised the world and then since we have had problems get bounced around between departments. I appreciate any advice. I certainly am willing to take ownership of not getting this fixed sooner, we are just out of our element with knowing where to start to fix this.

Switching QuickBooks products and moving your company data is an important process. Allow me to provide some clarification on how transitioned data is managed.
QuickBooks Online and QuickBooks Desktop are built on separate platforms, which leads to certain limitations when migrating payroll data between the two products.
During the transition process from Desktop to QBO, not all historical payroll details will automatically transfer over. Specifically:
This can be the reason why there are differences between your Balance Sheet and other reports that you printed before moving to QBO.

While you have the option to re-initiate the migration, it's important to note that performing a new upload will overwrite any previously migrated data in your QBO account.
Currently, there is no way to selectively migrate just the payroll information while retaining other data that was already brought over during the initial migration. A new upload will completely replace all of the existing migrated records in your QuickBooks Online company file.
I understand you have already been in contact with our support team, but I would recommend reaching out to them again for further assistance.
They can take a closer look at your account and review any previous cases or notes. This will allow the next support agent to understand what has already been explored and determine the best next steps to help properly handle your payroll data in QBO.

Why don't you stay with QB Desktop?
We can't keep the desktop version because Quickbooks is taking it down. They are obviously doing because they can make much more money by charging monthly than a one time payment a year. Not good for small businesses. Very upsetting.
You can still use QB Desktop 2025 Pro Plus or Premier Plus to integrate with Enhanced Payroll until 2027.

Your best bet is to use a third party migration software to help. Which yes, means more money and more headache but in my experience this was the only way to successfully complete a full migration.
QBO promises the world but they barely deliver.
Or, as others have suggested, avoid QBO like the plague. As a ~1 year user I wouldn't recommend it to anyone. New bugs keep getting introduced with every update and old bugs never seem to get fixed.
