I'm happy to hear you were able to get in touch with our Customer Care team and get a case initiated about Shopify deposits not showing up in QuickBooks. While they're investigating your case, I'd recommend confirming the payouts sync workflow is set up correctly.
Here's how:
By enabling your payouts workflow, you allow QuickBooks Connector to automatically create deposits within your books for payouts sent to your account by Shopify. If you'd like to enable payouts to sync to QuickBooks, it's recommended that you disable the orders workflow if you've already enabled it.
If everything's set up for it to be working correctly, but QuickBooks continues not showing Shopify deposits, you can also consider troubleshooting your web browser. Browsers store temporary internet files which can sometimes cause certain webpages to display incorrectly.
