Yes, you can run payroll for your employee even if you don't have a State ID number assigned yet. The ID is only required when you file your taxes.

We have an employee who worked for us here in CO but who's permanent residence is KY. Do we have to get a KY tax ID? If so why if we don't work in that state and why does the link provided have a large cost to obtain such number?

I want to ensure you entered the correct tax ID for your employee who works in Colorado but resides in Kentucky.
Figuring out the correct state and local taxes can get tricky. With that, I suggest contacting your state withholding and unemployment insurance agencies so they can guide you on which taxes apply in this situation.
