The IRS will directly debit your bank account on the payment date for federal tax payments. You'll just want to make sure the funds are available by the end of the previous banking day.
For most state tax payments, we'll withdraw the funds from your bank account at 5:00 p.m. (Pacific time) two banking days before the payment date.
You'll also receive a payment confirmation via email once the funds are taken out from your bank. It has a subject line as E-Payment Report for [Company Name].

I always have more than sufficient funds for payments. The status in my quickbooks says paid and I have called the support team. I was directed to call the bank and they had no history of a request from quickbooks. I also contacted the IRS and they also assured me that their was no payment made. Both the bank and the IRS instructed me to follow up with quickbooks as they felt the problem was on you end. I spent 9 hours on the phone with your team, the bank and the IRS collectively last month without resolve. I was late for one month payment because of this issue and received a late notice from IRS. I also have went back and manually paid on the EFTPS website after the QuickBooks failed to work correctly. I also pay my state payroll taxes the same way with out any problems.
