At this time, the option to pay payroll liabilities using a credit card is unavailable in QuickBooks Online (QBO) Payroll. Thus, I'd recommend making the payments outside QBO. Once done, you can manually record the tax payment inside the program.
Here's how:
- Go to Taxes, then Payroll Tax.
- Review the payments listed and locate the tax you want to record a payment for.
- If the payment is listed, choose the option Pay and then select Yes, continue.
- Check the details and hit Record payment, then Done.
Please take note this will be a non-posting transaction. It won't affect the bank register, but it will clear the taxes from showing due and record the deposits.

After that, you can review your manually filed tax forms in QuickBooks.
