I discovered this same issue when I ran Payroll last Sunday (3/26), and have been trying to get an acceptable answer from QB support for nearly a week now! It's been an exercise in frustration!
While there is a Payroll setting that allows you to map to the Chart of Accounts of your choosing, it NO LONGER WORKS! Someone at QB in their infinite wisdom have decided to force payroll to be recorded to the QuickBooks checking COA. THIS MAKES NO SENSE! But so far the officially reply seems to be that it's "working as designed" and users have two choices.
1) Fund payroll from QuickBooks checking (Which I have ZERO desire to do)
or
2) Make Journal entries to correct the known inaccurate COA entries into QB checking that they are forcing upon us.
Obviously, both of these are lousy and unacceptable answers...the problem is trying to get to someone at QBO that both cares enough to understand the problem and has the desire to push to have it corrected.
In my frustration to correct the problem, I even closed out my QuickBooks checking account...but this still doesn't work because QBO won't allow me to make the account inactive, even though it isn't linked to ANYTHING!
I'm typically a huge fan of QBO and their Payroll service, but this senseless change they've made with no advanced warning or explanation, their woefully weak "working as designed" excuse, and the inability of there customer service system to be able to escalate and resolve the issue has me beyond frustrated with QuickBooks!
Go to Banking and unlink the QB Checking Account. Make sure your preferred account is connected in the Payroll settings.
