When creating any check in QB you should be able to un-check the To Print or Print Later box and then leave the reference blank or enter ACH, EFT, etc to tag it.

Or for checks that have been created but paid other than by printing ------ go into the checking register, find the check, open it to edit and uncheck the To Print and save

I've got helpful information about continuing to pay your payroll taxes manually in QuickBooks Online (QBO), @katibelle.

In QBO, you can opt to either turn off or enable the e-services feature to effectively manage your payroll taxes. I can see the benefit in paying payroll taxes using your state's online portal and manually recording them into QBO. You can continue doing this process by keeping the e-services turn off. However, this is applicable if e-filing and e-payment are not required by your state.

To manually pay your taxes, here's how:

  1. Go to the Taxes menu.
  2. Select Payroll Tax.
  3. Click Pay Taxes.
  4. On the Pay Taxes page, select Record payment for the tax you want to pay.
  5. For the Payment Date, select Other and enter the actual date the payment was made.
  6. Enter the check number.
  7. Select Record and print or Record payment.

I've attached screenshots below that show the last four steps.

Also, when your state requires you to electronically pay and file taxes, you can set up or enroll in E-File & Pay using your online payroll services. If you wish to know more about this, you can check out this article: Setup E-File & Pay.

If you have other concerns in managing your payroll taxes with QBO, please let me know in the comments below. I'll be around to help. Take care always.
