I've included the steps below for receiving invoice payments made outside of the program. If you have questions about what account you need to use, you'll need to reach out to your accountant as they can advise the best course of action for your business. If you don't have an accountant, don't sweat it. You can find one here in our Resource Center.
1. Hit the +New button, then choose Receive Payment.
2. Pick the name of the customer from the drop-down menu.
3. Select the transaction from the Outstanding Transactions section.
4. Choose the Payment Method.
5. If applicable, enter the Reference no. and Memo.
6. Pick your checking account, or Undeposited funds account to deposit the money in.
7. Click Save and close once you're finished.

Thanks for your reply.
Sorry if my question wasn't clear. I know how to recieve a payment it's the commisiosn part that stripe keep I don't know how to record.
i.e.
1- Customer is invoiced £150 and pays using stripe
2- Stripe collect the money keep £5 for their commission and send me £145
3- In QB i have an invoice for £150 and a deposit in my bank of £145
4- I receive the £145 against the invoice but how do I record the £5 that stripe kept to balance the £150 invoice?

You can enter a bank deposit for the Stripe fee to clear the balance from the Undeposited Funds account and move it to your bank account. Let me guide you through the process.
After following the steps above, you'll be able to record the Stripe fee in your QuickBooks Online (QBO).

I don't seem to have access to the undeposited funds account in QB.
The account I have available are:
My current account
Other debtors
Prepayments and
Uncategorised assets
