My employer pays the credit card with either a transfer or mobile pay. I am never aware when the payment is made until it uploads into QB. So now I have payments showing in the sub account and not my parent account. Is there a way to apply that payment to the parent account? Do I exclude it, I am so confused. It does not make for an easy way to balance all the accounts I have. Any suggestions will help.

Your financial institution (Chase) controls what and how information is received by QuickBooks. Since some payments are downloaded to the sub-account, you'll want to transfer them to the parent account. This way, it would easier for you to manage the balances. I'll show you how:
Alternatively, you can exclude the payments and then manually upload them to the parent account.

I am going to work on it tomorrow. Before I start, do I change it to a transfer from the main bank account, or in the sub account? Once I get started I will let you know how it works out for me.

QuickBooks receives read-only data from your financial institution (Chase). You're able to change the downloaded payments linked account by transferring them to the appropriate one (from the sub-account to the parent (main bank) account). You can refer to the steps above to complete the process. Then, please see the screenshot below for your reference.

Additionally, I'd recommend reconciling your Chase credit card account every month. This is to monitor your expenses and detect errors accordingly.
