They are two separate sales forms, only targeted information transfers when you turn an estimate into an invoice, messages are specifically and intentionally unique to each sales form.
This is a massive headache for us too. If messages were intentionally meant to be unique then why does on the estimate it say "Message displayed on invoice" and use the same <message> field on both estimates and invoices?

What @Regina_Lend_A_Hand_Accounting discussed about the messages is correct. The default messages for each sales form are unique. The Message displayed on invoice field that you see on both invoice and estimate page will only display on invoice and not on any of the other sales forms.
