Some history -
*I have an active QBO, but used journal entries to summarize customer information monthly.
*I have an active BrainTree account that integrates with microsoft D365 for customer invoicing and payment processing.
*We manually enter customer credit card info for new customers into D365.
I am moving to QBO and removing D365 so invoicing can be done via QBO and credit card processing can be done via BrainTree.
My most immediate questions are -
1) what steps are needed so I can see where in QBO you would enter a customer credit card data for new customers?
2) Do you need a 3rd party app to make the integration easier (PayTraqer, etc) between the two systems?
3) Does current BrainTree cc data integrate back into QBO?
Any help is appreciated.

Using a third-party connector would be a better solution for easily reconciling your invoice payments. You'll also be able to import transaction history if needed.

Second, using a third-party integration tool can simplify the process of syncing data with QBO. For example, PayTraQer is a supported integration app that allows for syncing payment data, but it doesn't offer storing credit card info.

I have already added PayTraQer as an integrator.
I already have current customers (~5,000) tokenization in BrainTree.
Can I use QuickBooks Payments to enter credit card information into QBO and then it passes that data (via PayTraQer) into BrainTree for processing? Will current customer data be passed from BrainTree (via PayTraQer) into QB Payments so cc data can be edited in QBO? CAn they exist harmoniously (QBO, QB Payments, PayTraQer, BrainTree)?
The credit card information stored in QuickBooks Online can only be used for QuickBooks Payments, danharrington.
The system is unable to share credit card data to an external source like Braintree for payment processing or storage.
However, you can use Braintree as your gateway to process all customer payments. Then, tap PayTraQer as the bridge to automatically sync the completed transaction data (like sales, fees, and refunds) from Braintree into QuickBooks.
Once data is imported by PayTraQer, you can use it in QBO for your accounting records. They can be used to record invoice payments, reconciliation, and financial reporting.
To find out exactly what kind of data can be synced to QuickBooks Online, it's best to contact the support teams for PayTraQer or Braintree.
The specific data that syncs depends on the features and settings of each third-party application.

Then really I would not want to use QuickBooks Payments as I am already using BrainTree and would not want to complicate the situation.
1) Better to find a way to enter new customer credit card information into BrainTree as the only storage of customer credit card information.
2) Understand how to trigger payments in BrainTree for credit card customers - can QBO (batch invoicing based on certain criteria) accomplish this via PayTraQer or another means vs manual?

Although it's convenient to integrate your current systems, I agree that keeping a single source for all your credit card data prevents complications.
While batch invoicing is only available in QuickBooks Online Advanced, you cannot use this feature via PayTraQer or any other means to directly trigger a payment in Braintree. As mentioned by jenop2, PayTraQer can sync transactions from Braintree to QuickBooks. They don't work the other way around, so the payment needs to be initiated in Braintree first.
To dive deeper into its process, or to any of these options, I recommend reaching out to Braintree and PayTraQer's Support Team. They can elaborate on it and guide you through the procedure.
After PayTraQer detects the payment processed in Braintree and creates a corresponding entry in QBO, reconcile your accounts to ensure your books are always up to date.
