Hello there, ncermak.
Before we do any troubleshooting steps, I'd recommend updating the release version of QuickBooks Desktop.
After, you can follow the detailed steps in this article on how to do alignment adjustments: Align Checks, Invoices, and Other Forms for Continuous-Feed (dot matrix) Printers.
Aside from that, it always best to establish a stable internet connection since you're remotely accessing QuickBooks Desktop.
Let us know how this goes so we can further assist you. Have a great day!

If you haven't done it yet, please follow the steps below to make the coarse alignment. Note: You can ask assistance from IT personnel to help you with the process.
To know more about the steps, please read through this article: Align how your checks print. This also contains further troubleshooting you can apply to make the checks align.
I'll be here if you have other questions. Let me know in the comment section and I'd be glad to help. Take care.
