I'm trying to clear all the Invoices from "Send Form" window, but it does not seem to remove the Invoices. Once I close Send Form window and open it again, the invoices that I wanted removed show up again.

Before we start, may I know how you removed the invoices from your Send Forms? Usually, you can clear them from there by going to each entry and unchecking the box beside Email Later.
Once done, review the entries under Send Forms. If you still see the transactions, run the verify and rebuild tool to fix common issues within your file that may affect the issue.

I have thousands of emails I'm trying to clear. The only way to do that is through the "File:Send Forms" function and there is a option to clear all checked invoices, but it doesn't work.

Have you tried the Verify and Rebuild Data tools suggested by my peer? If not yet, it would be best to perform them since the said option to clear the transactions isn’t working. The features automatically detect issues within your company file while troubleshooting them quickly.
