Currently, the option to automatically charge the clients per transaction and to waive the convenience fee is unavailable in QuickBooks Payments. The system will always charge you per transaction: 1% for ACH, 2.4% for swiped, 2.9% for invoiced, and 3.4% for keyed. You can visit the Intuit Payments Merchant Agreement to learn more about how pricing rates and fees work.
Please know that there are plenty of third-party applications that sync or integrate with your QuickBooks account. That being said, you'll want to visit our QuickBooks App Center to find a payment service provider that best suits your business needs.

Ask your clients to utilize MP. Stretch your clients’ cash flow by creating up to a 45-day float by paying bills via a credit card, even if the vendor doesn’t accept credit cards. Vendors get paid with a physical check or with electronic bank transfers.

It sounds like Fiat Lux was referring to a Merchant Provider (MP). I'm not really sure since they also mentioned you paying vendors.
If you're still looking for an Autopay option, Bill & Pay is a great Quickbooks add-on that gives you and your customers that feature. You and your customers can choose for invoices to process automatically with cards on file from your customers on X date of the month, or on due date of the invoice.

We were just hit with a $5.98 service fee for a customer paying via credit card. WE HAVE NEVER had this automatically checked - only pay by check. FIX YOUR UPDATE QBOnline or YOU credit me that fee back to my account. WE NEED you to RESTORE our ability to control payments like before - AND DO NOT SAY WE'VE NEVER BEEN ABLE TO - THAT HAS ALREADY BEEN TRIED.
