Use the Payroll Center to Pay Liabilities and this "check" is the Bookkeeping of the EFTPS entry you made, so use EFTPS for the Check Number.
Now get the banking and it finds the Match for you.

You can delete check A if you didn’t print and issue the check. Moreover you can record electronic payment (if it’s made outside QuickBooks) by entering historical tax payments.

I can delete A, but B is counted against the liability, so the liability is still there and it messes up the P & L report, etc.
