After calling customer service I was told that a ticket will be submitted and IF THEY RECEIVE ENOUGH SIMILAR COMPLAINTS IT WILL BE ADDRESSED! So I guess me having this problem is not enough to warrant a solution. (obviously others are experiencing the same thing..)

I have had this same issue for almost 2 years as well. I have to manually add deposits as nearly all of them do not post when using the merchant deposits function. The invoices are marked paid and that is it.
