some payment do not automatically deposit

We have Quickbooks desktop set up to automatically deposit credit card payments when our customers pay online. Sometimes a payment will fail to automatically deposit and will remain as pending. The customer has paid, the credit card transaction is complete, the money is in our bank account, but Quickbooks does not show it as deposited. When this happens, all other payments coming in get held up by the one that is stuck and remain as pending. We can manually tell Quickbooks to deposit the payment that is stuck and then all the others go through automatically. This is happening about once a week. Our Quickbooks consultant doesn't have an answer and says it is a known problem with Quickbooks. Has anyone had this problem and found a solution? Seems like a pretty dramatic glitch for such a well established software company.

Currently, there's an open investigation regarding payments shown as pending in the Merchant Service Center. Rest assured this issue is taken with utmost urgency by our engineers.
