We are using QB Enterprise. In client's All Transactions it is not showing the client's payments,. If you open an invoice it will show a zero balance. But I can't find the payment. Sometimes in the Find I can find the payments but not always. The payments are not on the check register. I'm also noticing that when I enter a client payments it is going to an undeposited funds account. How do I change that to go into our checking account?

It could be that the payments are set to be deposited to Undeposited Funds as the default account in QuickBooks Desktop. You'll want to review your preferences.

So this will fix any future payments. Will I then have to change all the past entries? This will be done by going into undeposited funds account correct?

When paying invoices created in QuickBooks Online (QBO) will automatically be posted to checking account. The payment will show depending on the account selected. Make sure that the invoice marked as paid.
For existing entries, deposited to Undeposited funds, then, you can create a bank deposit from it. Once done, match the deposit to the downloaded transaction. To ensure the balance will be settle from the undeposited fund's account.
