Before anything else, I'd like to know if what you mean by the "bulk deposit" in Company A is a one-time drop. If so, this could be the cause why it shows as a single line item in your bank's general ledger.
The reason of Company B's deposit is presented in various transactions and not in a single entry is that it appears to have multiple customer payments.
Therefore, you'll need to enter the overall deposit in one transaction before linking it to the open invoices comprising that payment. Ensuring it will display as a solo entry.
Moreover, QuickBooks doesn't have a specific setting to show deposits as a single line item.
