Can I set up my invoice to only charge a percentage of the overall total?

The option to set up an invoice to charge only a percent of it isn't available in QuickBooks Online. I'll take note of your idea and send it to our Development team. Your ideas will be analyzed by our developers and may be added as one of our new feature release.

With the Progress Invoicing feature in QBO, you can create of the percentage of the total customer sales order (in this case, Estimate). Just create an Estimate for the total sales and create partial invoicing as you need.
