The nature of our business requires us to constantly create / deactivate inventory sites and bins to track products stock at different warehouse locations.

When deleting your inventory sites in QuickBooks Desktop (QBDT), let's begin by including the inactive inventory sites. This will allow you to see and delete them immediately. After ticking the Include inactive checkbox, you'll see an X mark indicating that this is already marked as inactive.
Please follow the steps below:
Note that you cannot delete an inactive site if there are any active transactions linked to it. To find these transactions, right-click the inventory site, select Find, and double-click the transactions displayed in the Find window.

After following your instructions, I was able to locate all of the transactions of a inactive site that we'd like to delete.
From the available options in the Find window of an inventory site, it doesn't seem like there are much options to deal with the transactions other than making a report of them or exporting them into an excel file.
Could you please suggest the best plan of actions to free an inactive inventory site from all of the transactions and be able to remove it from the inventory site list? We'd still like to keep all of the transaction for record purposes in QuickBooks.

Once you link an inventory site to a transaction, QuickBooks keeps that link to ensure all your data stays complete. Because of this, you can't delete a site even if its transactions are no longer there. This process helps ensure your financial records stay precise and reliable.
To address your needs while following QuickBooks' rules, I recommend marking the inventory site as inactive. By doing this, you can keep all transactions in your company file without having to remove or delete any data. At the same time, make sure that the Include Inactive checkbox isn't ticked when you check your inventory list. This will hide the inactive site from view, helping you organize your inventory list more effectively without losing any important information.

I have the bin cleared out and inactive. However when enter new bills the inactive bin is showing up by default?

In QuickBooks Desktop (QBDT), bins cannot be deleted if they’ve been used in transactions. Even if you mark a bin as inactive, it will still appear by default. While this functionality is not available at this time, submitting your suggestion directly to the product development team is recommended. Here's how:
