With the Automated Sales Tax Feature, QuickBooks is designed to calculate your sales tax based on the instructions from your state. If the shipping address is added to your invoice, it'll automatically calculate sales tax based on the address.
You'll want to remove the shipping address on the invoice to stop QuickBooks from calculating sales tax on shipping. As an alternative, you can add the shipping address to the memo box for reference.
