You're not doing anything wrong. The clunky boxes you see at the right when clicking the Modern thumbnail are the preview of the invoice. I would suggest using the other thumbnail that is closest to your liking.
If you're referring to other clunky boxes on the template, it would be best to send a screenshot for us to visualize the issue you are encountering.
Additionally, after your customers paid their invoices, you may now record them in QuickBooks.

If you look at the modern thumbnail image, it shows the top 1/4 of the page as a light screened background, the preview is not the same, it is just a bunch of blue boxes. I have clients that use the modern invoice template and it looks like the thumbnail, why am I not able to access this design?
If you look at the modern invoice thumbnail, you can see that the top portion has a screened color, and there is another template that has a light colored area on the left side. When I select these thumbnails, the actual layout is nothing like the template thumbnail is showing. I know I have seen these designs (like the thumbnail) from other vendors. How can I access these?
I can see how you'd want the invoice template's thumbnails to match its layout, @ipowers.
In QuickBooks Online, the invoice template you choose will typically display the same actual layout. Since this isn't your case, would you mind sending a screenshot of your client's end where they are using the modern invoice template that matches the layout? This will help us figure out the differences between your client's end and yours.
