I'd be glad to share with you some information about recording deposits in QuickBooks Self-Employed.
That amount that'll show on the income bar depends on the filter that you've set for the transactions. Also, all transactions that are under business income account will show on the income graph, while the transactions that are under personal income account will not be reflected on the graph (see screenshot below).
