But as the popup notes when you try to delete an invoice: “deleting an invoice doesn’t delete the payment.”
So how do I bulk delete the corresponding 99 payments? I don’t want them to “apply to next invoice from this customer”

Yes, if you delete a paid invoice, it won't delete the linked payment. You can batch-delete the payments from the Sales page.
