Allow me to walk you through the process of bulk deleting paid invoices in QuickBooks Online (QBO).

 

If you were referring to clearing the duplicate invoices from the Sales menu, you can use the Batch action function to delete multiple invoices. Here's how:

 

      1. Go to the Sales menu, then select the Invoices tab.
      2. On the Status dropdown, choose Paid to show invoices linked to payments. You can also filter to a specific time on the Date dropdown.1.PNG

         

      3. Check the invoices you want to delete (or check the box column to select all of them).

      6. Hit Delete.

On the other hand, if your duplicate invoices are seen on the App transactions tab from the Transactions page, you can simply use the Undo option to delete them. Here's how:

 

    1. On the Transactions menu, go to the App transactions tab.
    2. On the Categorized section, tick the checkbox to select all transactions.
    3. Click Undo.
    4. On the For review tab, you can exclude your transactions by selecting all of them and then clicking Exclude.
    5. Once they're in the Excluded tab, you can select all and then delete them.

But as the popup notes when you try to delete an invoice: “deleting an invoice doesn’t delete the payment.” 

So how do I bulk delete the corresponding 99 payments? I don’t want them to “apply to next invoice from this customer”

I'll help you batch-delete payments linked to deleted invoices.

 

Yes, if you delete a paid invoice, it won't delete the linked payment. You can batch-delete the payments from the Sales page.

 

Here's how:

 

  1. From the left menu, choose Sales.
  2. Select the All Sales tab.
  3. Tick the checkbox beside the payment transaction you want to delete.
  4. From the Batch actions dropdown, choose Delete.
  5. Select Delete from the pop-up box.
